The word that comes from the Latin for "male sex organ" is "pencil", which derives from penis ("penis" or "tail") via peniculus, "brush", penicullum, "paint brush", and Middle English pensel, among others. "Pencil" and "pen" are unrelated etymologically--the latter comes from the Latin penna, "feather".
